Do these groups have Skip set on their i_channel_needed_join_power or b_client_skip_channelgroup_permissions enabled?
This would also ignore the needed power set in channels.

No, they have not.
One of the last 2 answers can't be true. One of them must be the case or else the user would not be able to join.
Please make a permissions overview (right-click the user -> permissions) of such user, when he is in your channel.
