    when applying permissions I get asked to keep or remove permissions

    "this group contains additional permissions which have not been set by this dialog"

    "Do you want to keep or remove these permissions?"

    what does this actually mean?

    is there away to stop this or do I need to click keep all the time?

    It means that somebody changed permissions using the "advanced permission system" instead of the basic one you're using. You either have to switch to the advanced system, or click the remove button (NOT advised as it will likely break stuff someone else set up in the advanced system), or not change permissions any more and leave it to those using the advanced system (which hopefully understand what they're doing).

    it is only me editing stuff, I thought it wasn't saving, I was trying to disable something in the advanced options, then I'd click basic an save

    The advanced permission system always saves, instantly.
